Issue with generating Texture Atlas!

I'm going crazy about this issue! But everytime I generate an atlas texture, my blush turns choppy instead of smooth and fading at the edges. All the layers are at 100% and it happens even if I give it it's own texture atlas. It always looks normal until I generate the atlas.

Added an example of how only the right cheek is getting choppy (even if both sides are one layer).
