Judging from those pictures, it seems that alpha on the textures was used twice. If alpha is used on rgb in fragment shader, could you please delete it? fragment shader is written in GlProgram.c
In order to specify the cause of an issue, could you please do the followings?

Sorry for my late response. According to the log file, the GPU you are using is onboard GPU. Some onboard GPUs doesn't go well with Cubism. We'd like you to try Cubism 3 on a different environment.
Overlapping of mesh can be prevented by setting "Sorting group".
"Sorting group" is going to be automatically set in the next version of SDK.
Now we are starting preparation of Implementation step by step. However, unfortunately, we won't be able to make it by the deadline of Live2D Creative Awards 2017. I am very sorry for this and thank you for your patience.

This issue can be avoided by add the following method.

We are under consideration about fixing our SDK for this issue.
This error occurs because of shortage of tiles in mask buffer.
You can avoid this issue by enlarging the number of "Mask Divider" in Inspector to increase tiles.
